The proteins of B. subtilis can be localized in different parts of the cell and they can be secreted. Several studies have a focus on protein localization.

Important localizations in the vegetative cell:
- cytoplasm
- membrane
- cell wall
- secreted

Important localizations in the spore:
- cytoplasm
- membrane
- spore cortex
